Primer/Probe Design

AlleleID is a commercial software that designs real time PCR assays and microarray probes. The software stands out of the bunch of existing tools in providing a support for a host for real time chemistries such as TaqMan, TaqMan MGB, beacons, FRET, SYBr Green, MLPA and Pamgene. Of course not many people work on all these chemistries in their research life span, but the support is extensive.

The assays can be designed by avoiding low complexity, cross homologous and regions that may fold at lower temperatures. Also present is the comprehensive ability to design assays for an alignment of nucleotide sequences. THe program asks you what you want to design, an assay specific to a particular sequence or a primer probe set that identifies and amplifies a set of related species, awesome!

You can avoid any sequence(s) that you may not want to consider while designing assays. All this and a good email and phone based support made me have a look at the trial and I was satisfied. I have been using the free tools from premier biosoft (free.premierbiosoft.com) all this while but decided to make an investment this time around as I was shifting to a higher experiment frequency and needed a more reliable platform.

Indeed at $5885 (a $1500 discount for academics), this is the best investment I've made this year. Nice tool, will recommend to anyone doing real time qPCR or standard microarray design.
